I'm going to try to be generic as possible so as to avoid any spoilers. So SG-1 built up the Ancients as this super-genius, knows-all-the-secrets-of-the-universe race of beings. They discovered Naquadah, they built the Stargates, they championed ascension... Then the Atlantis expedition all-but tears them down with each new room discovered as they explore the city. Failed experiments, creating new life forms that have major repercussions on the Pegasus Galaxy... I know there's a difference of 10,000+ years between the Altarans moving from Pegasus to the Milky Way to the "present" story line; but for the Atlantis team to just stumble upon these things and in the time of an episode figure out the issue the Ancients had with the thing or to shut it down just seems like a stretch. I love the character of McKay and all, but he's no Janus when it comes to Ancient technology... just my two cents.
