I would like to point out that in order to even begin to weaken Mulder's trust in Scully, the Syndicate had to resort to drugging his water. And the moment those effects wore off, they were back to joking about little things like the way she shot him in the fucking shoulder. Too cute, these two.
The mytharc episodes are some of the darkest of the series, and Anasazi is no exception. Krycek murders Mulder's father, Scully has to shoot Mulder to save his life, and then he finds a boxcar full of possible dead aliens and gets incinerated. Plus we get hints that Mulder's father was involved in secret human experiments with the super evil Smoking Man. Not exactly good times.
Some critics say that this arc (Anasazi, Blessing Way and Paper Clip) is the one that starts the mythology spinning out of any semblance of logic. They're... not wrong. It only gets more complex from here, with each mytharc episode opening up more questions that it answers. If you're watching for the first time, try to just enjoy the ride. Some of this stuff doesn't get explained until the season finale. Yes, it gets crazy complicated, but the stories are just so damn good you won't care that you have no idea what's happening.
